Hiyori Iki is een normale middelbare schoolstudent totdat ze betrokken was bij een busongeluk terwijl ze een vreemde probeerde te beschermen. Dit incident zorgt ervoor dat haar ziel vaak uit haar lichaam glijdt en ze wordt zich bewust van het bestaan van twee parallelle werelden. Door haar ziel ontmoet ze de vreemde, naamloze God zonder een heiligdom, Yato. Yato is vastbesloten om naam te maken voor zichzelf door alle wensen te accepteren voor 5 yen, inclusief Hiyori's om haar lichaam te repareren.
